If three Poké Balls are lit up under the silhouette window, you get to play a bonus stage (You may decline if you do not wish to play the stage.). Similar to the original Pokémon Pinball, there are five different bonus stages. Each table has two exclusive bonus stages and a fifth stage that is accessible from both tables. The fifth stage is only unlocked after certain conditions have been fulfilled.

Unlike the original game, whichever stage the Ball is in when it enters the Bonus Stage, stays with it, allowing a higher bonus. However, the stage of the Ball will degrade one level if you lose it.

Ruby Table[edit]

  • Kecleon Stage - You are given two minutes to hit the Kecleon 15 times. Kecleon will turn itself invisible and wander throughout the field. To pinpoint Kecleon's location, look for rustling flowers or small splashes in the puddle. You may also hit the tree at the top of the stage to knock down a Devon Scope. Hitting the scope will reveal Kecleon, allowing you to see where he is at all times. However, the Scope only lasts for a set duration, after which you will have to knock it down from the tree and retrieve it again. The bonus given upon completion of the stage is 30 million points times the multiplier of the Ball.
  • Groudon Stage - You are given three minutes to hit Groudon 15 times. Groudon will use Eruption to surround itself with four flaming pillars that can be weakened by hitting them with the Ball. Groudon will also use Rock Tomb to make three boulders fall, hindering the player. Groudon may also use Flamethrower to immobilise the Poké Ball for a few seconds. If you clear the stage twice in a row, Groudon will be caught in addition to the Stage Clear bonus. The bonus given is 50 million points times the multiplier of the ball.

Sapphire Table[edit]

  • Dusclops Stage - You are given two minutes to hit the two Duskull, who keep reappearing when they are hit. After they vanish, a Dusclops will appear. You must hit it five times, avoiding hitting it in front of its body when it is stationary, as it will take the Ball and throw it. The bonus given is 30 million points times the multiplier of the ball.
  • Kyogre Stage - You are given three minutes to hit Kyogre 15 times. At first, Kyogre uses Sheer Cold, which is unavoidable unless you intentionally lose the ball, or if the ball hits Kyogre just before Sheer Cold is used, therefore making the Pokémon skip Sheer Cold. Sheer Cold will freeze (and therefore immobilise) the ball for a short while. Kyogre will also create two whirlpools that, when they suck in the ball, you will lose control of it for a short time. Kyogre will also dive down and jump up twice before returning to its usual spot. If you clear the stage twice in a row, Kyogre will be caught in addition to the Stage Clear bonus. The bonus given is 50 million points times the multiplier of the ball.

Both Tables[edit]

  • Rayquaza Stage - This stage will be opened only when you have caught Kyogre or Groudon in the field. You are given three minutes to hit Rayquaza 15 times. However, Rayquaza can use Thunderbolt to immobilise the ball for a short while, or Extremespeed to create whirlwinds that can send a ball flying should the ball hit it. Also, Rayquaza floats up and down, and can be hit only when it is on the ground. If you clear the stage twice in a row, Rayquaza will be caught in addition to the Stage Clear bonus. The bonus given is 99,999,999 points times the multiplier of the ball. When the stage is cleared every odd (1st, 3rd, 5th, etc.) time, the music of the table will change, and will revert back every even (2nd, 4th, 6th, etc.) time.
  • Spheal/Sealeo Stage - This stage is a side bonus stage. It is accessed in the Ruby Table by having Whiscash swallow the ball once it has sprung up from the pond (hitting it will cause it to leave, creating an earthquake), and in the Sapphire Table by entering Pelipper's mouth when the P below it is flashing. In it, you can hit the Sealeos and Spheals for points within two minutes. 1 million points are awarded if the ball goes up the slide and is shot by the Sealeo into the basketball net. 5 million points are awarded if the same thing is done to Spheal while it attempts to climb up the slide.
