There are 10 areas (each made up of several levels) which you explore during the course of the game.
- 1. Intro: After being hit by cosmic rays, the team must fight their way through Victor Von Doom's security system as their DNA is no longer recognized by the system.
- 2. Brooklyn: As the newly-transformed Thing rampages though Brooklyn, it is up to Reed and Sue to stop him before the military takes it upon themselves to do so.
- 3. Underground: Investigating monster attacks in the underground, the team find themselves pitted against the evil Mole Man and his "children".
- 4. Tikal: Tracking a cosmic meteor to power the chamber than will remove their powers, the FF must go up against Diablo, who seeks the power of the meteor for himself.
- 5. Museum: While attending the opening of a new Egyptian wing at the museum, the team are attacked by the museum exhibits being brought to life by the Puppet Master.
- 6. Times Square: Angered at Sue and Reed's renewed 'relationship', Von Doom dispatches killer robots to kill Mr Fantastic.
- 7. The Vault: Trapped in a metahuman prison during a power outage, the team desperately try to escape while containing Dragon Man and Blastaar.
- 8. S.H.I.E.L.D: In exchange for being allowed to return to the space station and collect cosmically-charged shields, the FF agree to investigate a S.H.I.E.L.D. base that has been contaminated by cosmic radiation, pitting them against Annihilus and cosmically-charged 'worms'.
- 9. Space: Returning to the space station, the team find themselves pitted against mutated plants and insects as they try to recover the cosmically-charged shields needed to return them to normal.
- 10. Doom: As Victor completes his transformation into Doctor Doom by stealing the power of the Thing, the FF must scramble to defeat Von Doom's robots before clashing with the man himself.
- There are also bonus levels that have to be unlocked, called Latveria (Parts 1 & 2) and Hell. The Hell level is only unlockable via a cheat code.
