Once the eel has left, swim in through the window. Inside the ship should be four chests. Open them in the correct order to drain the water. If you choose an incorrect chest, you will be electrocuted and take damage. Every chest you open correctly will have a bubble come out of it. By touching this bubble you will regain your health.
