Warhammer 40,000: Boltgun has a linear story that is divided into three chapters with eight levels each. The objective of each level is to reach the exit at the end. Any weapons obtained carries over to subsequent levels, but all weapons except the Boltgun have to be reacquired for each new chapter. A cutscene will play after a chapter is completed. Completed levels can be replayed to obtain any secrets that were missed.
