To truly beat the game you will need to complete the National Pokédex. Since you only need to have 60 different Pokémon from the regional Pokédex which includes evolving your caught Pokémon, it's just easier to complete the National Pokédex as doing so will also complete the regional Pokédex. Once you have 60 Pokémon and you have beaten the Elite Four then Professor Oak will upgrade your regional Pokédex to the National Pokédex.
To truly beat the game you will need to complete the Pokédex. The regional Pokédex is the same as the Pokédex from the Pokémon Red and Blue games. Once you have 60 unique Pokémon registered in your regional Pokédex and beaten the Elite Four, Professor Oak will upgrade your regional Pokédex to the National Pokédex, which includes all the Pokémon from Pokémon Gold and Silver and Pokémon Ruby and Sapphire, making it a total of 386 Pokémon.

Difference between the regional and National Pokédexes
The regional Pokédex is the exact same as the Pokédex from the Pokémon Red and Blue games. The National Pokédex includes all the Pokémon from the previous Pokédex plus all the Pokémon from Pokémon Gold and Silver and from Pokémon Ruby and Sapphire making it a total of 386 Pokémon.

Pokédex Certificates
Pokédex Certificates
To obtain the regional Pokédex Certificate you need to catch 150 Kanto Pokémon, excluding Mew.

To obtain the regional Pokédex Certificate, you will either need both copies of FireRed and LeafGreen as Oddish, Psyduck, Growlithe, Shellder, and Scyther are exclusive to FireRed and Slowpoke, Vulpix, Bellsprout, Staryu, Magmar, and Pinsir are exclusive to LeafGreen and you need to trade them to the other game. You need to catch all 150 Kanto Pokémon excluding Mew.
To obtain the regional National Pokédex Certificate you need to catch 380 of the 386 Pokémon, excluding Mew, Ho-Oh, Lugia, Jirachi, Deoxys, and Celebi.

Even though there are 386 Pokémon registered in the National Pokédex, you only need to catch 380 of them which excludes Mew, Ho-Oh, Lugia, Jirachi, Deoxys, and Celebi to obtain the National Pokédex Certificate. To do this you need a Emerald or Pokémon XD: Gale of Darkness game to obtain the Johto starters and trade them to your FireRed/LeafGreen game.
Catching Pokémon
Most Pokémon from the Kanto region are accessible in the wild as you progress through the game. However, there are specific Pokémon exclusive to each version of the game and you will need to trade Pokémon from the complementary version to complete the regional Pokédex.

Legendary Pokémon
These Pokémon will only appear once, so if you defeat them you won't see them again. Save the game before battling them.

In-game trades
This is the list of Pokémon you can only obtain via trading with a NPC in the game
Available from NPCs
Although not available in the wild, certain Pokémon are available by interacting with characters in the game.

{| class="wikitable sortable" style="text-align:center"
You can only obtain these Pokémon by trading with specific NPCs:

Gift Pokémon
{| class="wikitable sortable" style="text-align:center"
During the game, you will collect an Old Amber in City/ and either a Dome Fossil or a Helix Fossil in Moon/. Taking these to the Cinnabar Island on Cinnabar Island will allow you to regenerate Aerodactyl, Kabuto and Omanyte respectively. As you can only collect Kabuto or Omanyte, you will need to trade with another player for the one you didn't obtain.
!Obtain !! Location

These Pokémon will be given to you as you progress through the game.

Fossil Pokémon
Breeding
You only receive either Hitmonlee or Hitmonchan from the Fighting Dojo, and Hitmontop is not available at all. To collect all 3, you will need to breed the one you have with a Ditto to produce a Tyrogue. Once it reaches level 20, it can evolve into one of the 3 evolutions based on his stats:
You can only obtain either a Dome Fossil or Helix Fossil to get a Kabuto or an Omanyte respectively. You will need the other version to trade for the one you didn't obtain.

To get Aerodactyl you will need to go to the back entrance of the Pewter Museum and talk to the scientist and obtain the Old Amber which you bring to the Pokémon Lab on Cinnabar Island.

Breeding for evolutions
1) Since you can only obtain either Hitmonchan or Hitmonlee at the Fighting Dojo. To obtain the one along with Hitmontop, you will need to breed the one you chose with a Ditto to get a Tyrogue then raise it to level 20 with the follow stats:

Hitmonlee: Attack higher than Defense
Hitmonchan: Defense higher than Attack
Hitmontop: Attack equal to Defense

2) You can also breed an Eevee 4 times so you can obtain its 5 evolutions, Flareon(Fire Stone), Jolteon(Thunderstone), Vaporeon(Water Stone), Espeon(level up during the day with high friendship), and Umbreon(level up during the night with high friendship)

Legendary Pokémon
You will only be able to catch these Pokémon once so if you defeat them then you won't see them again. Save the game before fighting them.

Legendary Beasts
There are 5 possible evolutions of Eevee, so you will need to breed the Eevee you are given with Ditto four times.
You can only obtain one Legendary Beast per game and which one appears depends on your starter Pokémon. You need to obtain all 3 to get the National Pokédex Certificate so you have to get the other 2 via trade.

For more information on catching the Legendary Beasts you can visit Cerulean Cave
