While on a vacation on Pokitaru, Ratchet and Clank meet a little girl named Luna who is writing a school report on heroes. Shortly after meeting Luna, she is kidnapped by mysterious robots. Clank then stumbles upon a mysterious artifact from an ancient race, the Technomites. Ratchet and Clank then set out to save Luna. Clank suspects that Luna is actually a robot controlled by the Technomites, using the same wording Ratchet did in the original game when Clank is fooled by the Captain Qwark robot. In the process, they discover the forgotten race of smart but diminutive inventors, and also encounter Captain Qwark, who is attempting to find his birth parents. Ratchet encourages him to use the Internet to aid in his search, and he leaves. Later, Clank's suspicions are confirmed when they see Technomites entering the Luna robot, but shortly thereafter, Ratchet is kidnapped and drugged, and Clank is forced to fight a huge robot with machine gun hands. After destroying the robot, Clank sets off to save Ratchet, whose DNA was stolen in order to produce super-powered clones. Kran Magma, leader of the Technomites, has recognized Ratchet's potential and hopes to use his DNA to produce the ultimate soldier. After tracking down and defeating Luna on Dayni Moon, she reveals the clone plot to Ratchet and Clank and explains the Technomites are bitter for never receiving credit from the general population for their technological advances. After defeating Luna, Clank tries to get the clone factory coordinates from Luna, but he is infected with a computer virus and malfunctions. Ratchet uses his shrink ray to go inside Clank, meeting his internal security system (which, amusingly, bears a distinct resemblance to Barney Fife), and they collaborate to eliminate the intruders and restart Clank's processor. After saving Clank, he reveals that he did obtain the factory coordinates before being deactivated, and they head to a planet known as Quodrona. After killing dozens of clones, Otto tells them that what Luna told them was a "cheesy story", and what he really is after is to be the most intteligent Being in the universe, using a special machine that sucks knowledge from things and people. Qwark, persuaded by Otto, thinks Otto is his father and temporarily fights on his side. Otto gets in the Mind sucker and is fought inside it. Ratchet and Clank eventually, defeat Otto after a boss battle. After beating the Emperor, they learn that Qwark's real parents got killed by defective equipment made by the Technomites. Qwark tries to shoot Otto with the Mind sucker, but Skrunch the monkey interferes and the Mind sucking beam hits a Skrunch the monkey. PuttingSkruches mind into Ottos head making Emperor Otto Destruct have the mind of a monkey. Back in Ratchet and Clank's apartment on Veldin, the Ratchet clones become action figures that keep the shrunken Qwark company while the two heroes watch TV.
