Once Kunoichi and Ninja have reappeared on the screen, begin walking to the right as an ochre-uniformed soldier comes running towards you from the right side of the screen and fires a shot at you; once you have crouched down and stabbed (or thrown a shuriken at) him to kill him, thirteen light-green-uniformed soldiers will come running towards you from both sides of the screen. Once you have killed all of these, you will have to crouch down to walk under a network of pipes at the top of the screen, as six more light-green-uniformed soldiers come running towards you from both sides of it - and once you've killed all of them while crouching down under that network of pipes, you'll have to stand up again as thirteen more light-green-uniformed soldiers come running towards you from the right side of the screen while six winged mutants (who are worth 500 points apiece, along with five extra shurikens) come flying down towards you from the top of it. Once you've killed all of them, a dark-green-uniformed soldier and two teal-uniformed ones shall come running towards you from the right side of the screen, along with a dark-green-uniformed commander; if you do not kill all four of these enemies quickly enough, the commander shall order ''Retreat!'' from the Yamaha YM-2610 and any survivors (including the commander himself) will run back off the right side of the screen. Three more teal-uniformed soldiers shall then run towards you from the screen's right side, as four more light-green-uniformed ones run towards you from both sides of it - and once you've killed all of them, two more ochre-uniformed soldiers shall come running towards you from both sides of the screen and fire a shot at you. Once you have crouched down and killed both of them, you shall have to continue walking to the right past a staircase (as going up it will render it impossible for you to finish this stage's boss before the time runs out) as four more light-green-uniformed soldiers come running towards you from both sides of the screen; once you have killed all of them, two more dark-green-uniformed soldiers shall come running towards you from both sides of the screen and fire a shot at you. Once you've crouched down and killed both of these, five more light-green-uniformed soldiers shall come running towards you, from the right side of the screen - and once you kill all of these, two hunchbacked mutants shall drop down to the ground from the top of the screen (and like the ones on the two previous stages, every hit is indicated by them hissing from the Yamaha YM-2610).

Once you've stabbed both of these mutants five times (or thrown five shurikens at both of them) to kill them (their deaths are also worth ten more extra shurikens), you shall have to continue walking to the right past another staircase (which you would have had to come down if you went up the first one, and it's also worth noting that none of the soldiers can go up or down staircases) as six more light-green-uniformed soldiers come running towards you from both sides of the screen; once you have killed all of these, two light-blue-suited, demonic-masked, twin-sword-wielding male ninjas (who can also throw shurikens at you) shall materialise in front of you. After you have stabbed one of these ninjas four times (or thrown four shurikens that do not get blocked at him) to kill him for 800 points (and five more extra shurikens), a third light-blue-suited, demonic-masked, twin-sword-wielding male ninja will materialise in front of you - and once you have stabbed both him and the remaining one four times (or thrown four shurikens that do not get blocked at both of them) to kill them (their deaths are also worth ten more extra shurikens, and you may need them if you threw too many that got blocked), three more light-green-uniformed soldiers will drop down to the ground from the top of the screen as two more ochre-uniformed ones come running towards you from both sides of it and fire a shot at you. Once you've crouched down and killed all of them, four more light-green-uniformed soldiers shall come running towards you from both sides of the screen; once you've killed all of them you shall have to walk up a third staircase to a platform and continue walking to the right as three more light-green-uniformed soldiers come running towards you from the right side of the screen. Once you kill all these, a fourth dark-green-uniformed soldier and a sixth ochre-uniformed soldier will drop down onto the platform from the top of the screen, then fire a shot at you - and once you have crouched down and killed both of them a fifth dark-green-uniformed soldier and a sixth teal-uniformed one will come running towards you from the right side of the screen alongside another dark-green-uniformed commander. Again, if you don't manage to kill all three of these enemies quickly enough, the commander will order ''Retreat!'' from the Yamaha YM-2610, and any survivors (including the commander himself) will run back off the right side of the screen; two more teal-uniformed soldiers will now run towards you from the screen's right side while a sixty-second light-green-uniformed one comes running towards you from its left side. Once you've killed all of them, you will have to walk down a fourth staircase to the ground, as two more dark-green-uniformed soldiers come running towards you from both sides of the screen and fire a shot at you - and once you've crouched down and killed both of these, a black-suited, red-haired, Katana-sword-wielding female ninja (who, unlike the one you fought at the end of the [[The Ninja Warriors/Stage 1|first stage]], can also throw shurikens at you) shall appear in front of you (and as with the one you fought at the end of the first stage, every hit you land on this one will be indicated by her shrieking from the Yamaha YM-2610, but her shuriken-throwing ability may make her a little harder to finish).

Once you have stabbed this ninja five times (or thrown five shurikens that do not get blocked at her) to kill her (her death is also worth five more extra shurikens), four more light-green-uniformed soldiers shall come running towards you from both sides of the screen; once you've killed all of them, two more dark-green-uniformed soldiers shall come running towards you from both sides of the screen and fire a shot at you. Once you've crouched down and killed both of them, four more light-green-uniformed soldiers shall come running towards you from both sides of the screen; once you have killed all of these, the stage's boss (who is a mace- and grappling-hook-wielding male samurai) will walk through the open door on the right side of the screen and say ''I kill you!'' from the Yamaha YM-2610. After you have stabbed him fifteen times (or thrown fifteen shurikens which don't get blocked at him) to kill him for 1500 points (his death is also worth five more extra shurikens) Kunoichi and Ninja will walk through the aforementioned open door on the right side of the screen - and both players will now receive a bonus of 50 points for every shuriken they have remaining (along with one of 30 points for every fragment of energy they have remaining) and proceed to the [[The Ninja Warriors/Stage 4|fourth stage]] (which is the second one that showcases tanks).
