After you defeat N, Ghetsis will appear, revealing that the Pokemon-rights angle of Team Plasma was merely a front: he wanted people to release their Pokemon, leaving them defenseless, and making him able to take over the Unova region. Ghetsis will then fight you.

Ghetsis is considerably harder than N, as the final boss of the game. The main theme throughout his battle is type coverage: Seismitoad can strike back at Grass-types with Poison Jab, Bouffalant is incredibly physically-oriented (take a Pokemon with good Defense, and some Fighting-type moves), Cofagrigus can poison and take further advantage, Bisharp is also heavily physical (but can go down quickly with its 4x weakness to Fighting-type attacks) and Eelektross ''has no weaknesses at all'' with its ability Levitate.
 
But the real problem comes with his ace, Hydreigon. It has four weakness, but that does not make it any weaker. Emboar will be met with Surf, Ice-types will go down in a quick Fire Blast or Focus Blast, and using your legendary dragon can be problematic as he has the super-effective Dragon Pulse. It's worth simply attacking it until it goes down.
 
Once you defeat Ghetsis, he will be taken by Alder and Cheren into custody, and then the credits will begin. You see N flying on a dragon, and then when the credits are over, you arrive back in Nuvema Town.
